I noticed that the obd2 port on our trucks are on constant power. Normally it wouldnt be a concern of mine however, i have a bluetooth obd2 scan device that i use with the android torque app. I like to have the app running constantly on a tablet when im driving. The thing is, when i shut the truck, the indicator led lights on the device stay lit up and it will put a constant strain on the battery. So instead of unplugging it every time im finished driving, i would like to hook a relay to the power on the obd2 port so that it turns on with ignition only. Will this have any affect on the truck computer system?

Instead of a relay, you could just refeed the power pin with switched power (like the radio power) instead of constant power. Since the key has to be ON for a scan tool to communicate with the ECM anyway, I never saw the need for the OBD-II port to have a live feed.

Actually have a relay already from the stereo on with power supplied from battery for other gadgets wired under my console. Ill tap into the extra wire on relay. So same thing as you said only i would rather pull the console than the dash to get to it..
