I'm sure this has been discussed but I don't have time to research and find the threads regarding the best setup to ensure my truck is getting enough air. What's recommended to ensure the motor is getting as much air as possible?

On a 6.0L, the turbo won't suck more air than the stock filter can pass. The air filter minder is actually a vacuum switch that pops when it registers the turbo pulling the pressure down behind a clogged filter.
Before you doubt me, there have been guys who run larger non-VGT turbos to push air to significantly larger injectors who can pop the filter minder on the drag strip. Until the point where you've upgraded the fuel system to overpower your turbo, stock is best. If you're worried still, find a new Motorcraft FA-1778 filter with blue media and put it in. It should last at least 30k in normal driving conditions, but probably double that if you spent more time on pavement in a climate that isn't dusty.
There's an exception. If it's an early '99, the stock airbox isn't so great. The hold downs for the top tend to break off and let unfiltered air pass through. Trust me, I have tiny C-clamps holding mine down at the moment.
