I know you have to put the dowl on the crank shaft at 6:00 so you don't cause any valve damage. Problem is you can't see the fly wheel side of the crank shaft as shown in the manual.
But on the front pulley there is a hole by the bolts I'm guessing that the hole should be at 6:00

You're guessing correctly but PLEASE don't guess. After you get all the valve train in and heads torqued down rotate the crankshaft "by hand" at least 2 revolutions; 4 would be better. Check to make sure nothing locks up or binds. The crank should rotate fairly free. Do it before installing glowplugs or injectors so you're not fighting compression,.
Just take your time. When it comes to a 6.0 measure 3 times and cut once. If you're unsure please ask, no matter how small or insignificant the question might be. It could save you $$$$ in motor repairs later.
May I ask how valve damage would occur if not in the 6 o clock position?
I have not read up on this, but I am assuming that the 6.0L is an interference engine and that you would have valve to piston contact if you have the crank indexed wrong during reassembly.

I'm sure that it can be done if you don't use the special tool to install the crank. It's a real bear for a novice without it.

It's not usually the valves that get damaged, it's the pushtubes that get bent.
