It was problematic enough that I went back to the 5-speed PCM with the leaky capacitor. I really need to fix that.

I personally went with the F4TF_12A650_AHA as that was all I could find at the time I did the swap. Obviously you are going to have to hunt ebay and/or junk yards to find these ECM's. I would like to have picked up the F6PF-12A650-ELA which is referenced in the above TSB as I have noticed in some instances I have the rolling idle as described.

Any of the above listed ECM's will work with all the systems in your truck and no codes will be set or CEL turned on. The only thing that is different, engine wise, from an F150 (w/5.8L) to an F250/350 (w/5.8L) is the thermactor system. On the F250/350 the catalyst is different and there is no provision to pump air into the exhaust downstream of the first CAT (and O2 sensor). Air is either pump into the heads (the exhaust manifolds actually) or dumped to atmosphere. The result of all this is that with an F250/350 ECM in an F150 truck, the air pump air will always be either sent to the heads or the exhaust stream and not dumped through the muffler on the passenger side fender when idling. I haven't experienced a problem with this behavior though.
If you are interested in actually making your truck factory correct from the wiring side (i.e. adding the wiring to the ECM from the clutch safety switch, fixing the backup lights, start string, and (if applicable) making the electronic shift transfer case function properly I would suggest viewing the below linked threads.
The first deals with completing the wiring from the clutch safety switch (on the clutch pedal) to the new manual truck ECM.

The second talks about how to make the electronic shift transfer case (which was never offered from Ford along side a manual transmission on 96' and down F150's) work with your new manual transmission which no longer has the MLPS (manual lever position sensor).
