I believe everything will still be in the PCM. When I unhook the battery on our 02 V10 it is fine I don't see why it would mess up on a newer more advanced truck. Also I am not sure but you may need to reset radio stations and clock we had to in our 97 expedition but not in the 02 so not sure.

You will not lose engine hours, but I'd count on losin your stations and navigation stuff

Not sure why you need to disconnect the batteries for those installations. Why not install with the final connection into your fuse box to complete? If you wired incorrectly, you just fry a fuse.
I know the first thing any aftermarket products say is to disconnect power but if you do as above, no worries here.
With the batteries unhooked you will also cause the ECM
to go into a learning process it it not getting any power
for the KAM (Keep Alive Memory) That is where the data
about your driving style and truck behavior is stored.
No need to worry you just drive it and it will relearn.
The milage and engine hours won't be cleared.
If you look you can find a little thing that you plug into
the truck that will (well they say it will) save your programing.
