Ok so last night I unhooked my battery and left it unhooked until this morning. I went out hooked it back up and pulled it into the garage. I pulled the tires and checked all the brakes there is no dragging. I did however discover that one of the caliper pins had backed out and was causing the clunk I was hearing when pressing the brakes, thankfully I discovered this before it fell out. I thought the clunk was a worn radius arm bushing but it wasn't, at least I don't have to replace the bushings .
When I took the truck out for a drive this afternoon I turned overdrive off as I normally do when driving around town. When I shut it off I noticed the light was flashing and then went out. I turned it on/off a few times with the same results, I could tell it was turning off because of the RPM change. When I got home the light won't even flash when the button is pressed.
Does the flashing OD light indicate a problem with the transmission and if so will any tranny codes show up when I run the KOER test?

So I just went and ran the KOEO and KOER tests and the results for both were 111-111 so I guess as far as the computer knows there are no issues . I think my best bet might be to go and have a tranny flush/filter change. But as always if someone who knows more than me wants to chime in on anything else I should check feel free.
