04 6.0, misses & motor goes QUIET....HELP!

04 6.0, misses & motor goes QUIET....HELP!
Hey guys, this is my first post, but NOT my first time browsing and learning about my 6.0L.
I have an '04 F-350 6.0. The last couple months have been a pain in the butt. I first noticed it was having a miss or stutter at lower rpm's and speeds after being at hwy speeds. So when I was turning off the Off-Ramp from the Stop sign, the motor goes QUIET, no injectors clacking, no turbo spinning up. LOSS of power, and it misses a sputters for 3-5 seconds. After continued application of fuel, it comes back to life and away ya go.
It all happens after it comes up in Temp.
Truck starts and idles like normal.....has only done it once at hwy speeds but consistently does it after getting off the hwy and in town.
I have cleaned the EGR valve, which was nasty and local Ford replaced #5 injector. Now realizing that everyone says to replace them all.
Keep in mind less that 24k ago, I had total detination and hydrolocked the motor on a vacation trip. Local Ford doesn't have a clue anymore and I'm, well.......frustrated!
Any help would be magical!

I regularly service my truck every 3-5k. I use DELO oil & i dont believe the shop uses Motorcraft filters. Would a cheap filter cause this type of issue?
I do know my tranny & transfer are due services.
I will call a couple places & see if they do the code thing & will report back!!
