Check the gas for water, water don't burn well in an internal combustion engine in large amounts. Also the fuel filter may be stopped up, or the pump getting weak, or the pressure regulator going bad.

Are there any fault codes? Get it scanned and post the codes (if any). It will help us narrow it down better.

In the mean time do what fordgirl suggested and check the fuel for water. Seeing as you have recently changed the filter and pump it could be the pressure regulator. Check the fuel pressure and tell us what you get.

my 94 4.0 had a mystery miss that could not be found, I went and R&Rd all the elctrics for the ignition, took it into a shop and got it back the same way as they could not locate the issue and said it might be carbon buildup. Put in seafoam and it ran terrible. Was considering a reman engine, but finally went with new injectors and they cured it. One looked very dirty when pulled. BTW engine has 310000 miles and the injectors were cleaned by ashop6-7 years and about 130000 miles ago! so it could be something like this, and no I had no codes showing.
