How do i time a 99 ford explorer v6 4.0 ohv

I just replaced my stock engine with a rebuilt v6 ohv and was wanting to know if there was any way i could check the timing. It started rite up and runs i ran it for about 10 minutes and it got smoother than it was when it first started but still fills like it has a little miss in it like it is a little out of time. Does anyone have any help that they can give me. Thanks

All timing events are handled by the PCM.

So as long as the timing marks on both cranks on timing chain then when i set in the distributor it should time itself. The marks on cranks were at 6 and 12

dirty injector will cause a miss.. then the brain makes the other injectors pump more fuel because O2 sensor is detecting a lean situation from a clogged injector
