Good question. Only reason I ever heard for the change was due to the windshield changes. I did not know there was a difference in the bolt sizes. I assume you are talking about the threaded part of the bolt and not the shoulder. Have you noticed this on just one comparison or multiple comparisions of different trucks? I know there are some shoulder bolts with bigger threads made to replace the smaller bolts once they have stripped out.

Just for information, I talked to Eddie Motor Sports yesterday and they stated their billet hinges for 56 Ford F-100's allow the hood to open as far or farther than stock hinges. They said the hinges they make take away at least 50% of the original hood problems. Im still hoping to hear from someone who has installed the hinges so we can make a comparison to front mounted MMB and No Limit.
Last I checked with Mid Fifty, they were pushing the MMB. Yogis recommended the No Limit and also mentioned they had sold a lot of Eddie MS and never got any back. One of the guys who works at Yogis installed the Eddie MS and he really likes them, but I was not able to talk to him direct. Yogis never had a comeback on the Eddie MS.
