Need help with a missfire

I have a 99 F-350 with a V-10, Back in July I had a problem with fuel pump and replace it with a new one, went about 1800 miles and it started acting up again, thought it might be the cat. converter, so i gutted it, still no fix (bad pump again, replaced with new one and was doing fine until about a 2 weeks ago, starting acting like the fuel pump again, (only did it this time after running for about 5 minutes and cleared up after that). So i decided to replace plugs, boots and it seemed to help for about 2 days, then it started acting up again ( no service light), I checked for a vacum leak and could find none, replace fuel pump sense under warranty. Still has a miss, so this morning took it to Auto Zone to see if any codes (none), came back and read more of the forum, went and pulled connector off on the Coil on the first 3 of each bank, but there was no differance in the engine. Now i'm puzzeled. I thought if I pulled the plug connector on the coil it would have gotten worse but it didn't.. Engine still has power but with a miss....What could be the problem or problems? Also I cannot afford to just replace parts for I am a full time student.....
