2005 F-350 Super Duty ... Help

First .... Hi all and thank you for any help/suggestions you can give. I have been working on vehicles since I was 6 but not diesels. This is not my truck but I understand more of whats going on than the owner. (My niece's husband.)

issue 1
Engine light constant on. The engine was replaced, 09/02/2016. I do not know if it was rebuild or a junkyard engine. Also the mechanic did not install the water separator and it has the wrong lower radiator hose. The mechanic claims these codes have nothing to do with the engine replacement and is not covered. The following codes are what pops up.
Error Code: P0401, Error Code: P0469, Error Code: P0674
Runs real rough, eats fuel and is very loud. It also smells of oil.

TBC Fault appeared. No brakes light or turn signals. If you close, and hold it closed, the dash gain switch the all the lights work.
No idea when it happen, the truck is used to pull a trailer and is used with a snow plow. It was noticed while using the snow plow.
It also has the following recall.

Welcome to FTE! The 6.0 section of the forum will be your go to spot most of the time, lots of information there.
The water separator (primary filter) aka HFCM is on the frame rail under driver's side door. Both filters should be replaced with oem Motorcraft filters every 10k miles & the drain plug pulled every 30 days to get rid of water. Anytime the fuel system is opened up, it's wise to key on cycle 6-7x about 30 secs each to purge air from the fuel. There's an updated drain plug available that I highly recommend. Also the blue spring update in the fuel pressure regulator is recommended if it hasn't been done. Then confirm fuel pressure is staying above 50psi @wot. Test at the secondary fuel filter housing test port on the engine. If filters are good & blue spring installed & pressure can't stay above 50psi the HFCM will need replaced. Starving the injectors of fuel can get expensive fast. There are multiple things that can cause it to run rough and get bad fuel milage. TorquePro or Forscan with a Bluetooth obd2 adapter is an inexpensive must have if the owner doesn't already have a live data monitor.
P0401 Insufficient EGR Flow
If the egr cooler has been deleted, this code will pop up & can be taken care of by using a tuner.
If no egr delete, this can be as simple as pulling the egr valve, cleaning off the carbon build up, reinstalling, and clearing code. Or the valve needs to be replaced.
P0469 - Purge Flow Sensor Circuit Intermittent
Typo? May want to double check that one. Gas engine has evap/charcoal canister, diesels don't.
P0674 Cylinder #4 Glow Plug Circuit
Most likely just a bad glow plug. Dieseltechron(RIP) on YouTube has a great vid on testing glow plugs and wiring. Also you can find vid on the blue spring update I mentioned above. He made some of the best powerstroke vids & will be missed by many.
As for issue 2, unfortunately I can't help there as I'm not too familiar with them
I do know that the wiring to the controller is pretty easily accessible under the dash, might want to clean the connector & see if its just a connection issue.
For the recall, you can call any dealership with the vin number to see if it's been done.
