I did go the dealer about a week ago and they didn't find any trouble codes or TSB's to re-flash the PCM. The shop foreman drove the truck and said that is seemed okay to him, in that, it drove like the 6 speed transmission should. He said the shift set-up and lack of throttle response is designed for fuel economy rather than performance. He actually mentioned "off the record" getting a tuner, which he felt would help significantly. He did, however, say that the warranty would be voided for any damages directly caused by the tuner, although he doubted there would be any problems.
