By shift linkage do you mean the lever at the transmission?
If so you probably missed indexing the manual shift valve in the valve body.

There should be a small moveable plug under the cap. It must be removed to add fluid.
But best to have the cap on when bleeding it.

If there is freeplay the hydraulics are not fully bled. Bleeding can be a real PITA.

Look at snap ring thicknesses. If possible get thinner snap rings. This will push the internals closer together.
