I don't see why they wouldn't...

'99 and '00 with a ZF6 should both be Diesel engines, and have very similar electronics. About the only thing to check would be the output from the speed sensor...

Things changed between years. A 2007 manual doesn't work for everything. For example, 2008-2010 do not have the tone ring for the speed sensor as this was moved to the rear end.
