It sounds like you still don't quite have the tc all the way back into the trans. Hold up slightly on the tc snub, and spin it while pushing it in. Sometimes it takes several attempts to get it to go...

The fill plug only screws into the case about 3/4 inch, you may have to loosen a few bolts and pry the bracket out a little to remove the plug.
