Flashing: water in fuel and wait to start trouble
My 2000 F-350 crew cab has been super for the 3 years I have had it. Last week was comming out of a campground on a good dirt road when is stalled. The truck was fully warmed up we had connected the tent trailed and was going about 5 mph, it was just like I had turned off the key. The engine stop and the normal warning lights came on. I put it in park and truned the key to start and it just turned over but fail to run. Turned the key to off and then on and both the wait to start and water in fuel lights flashed together, several times, along with a relay clicking sound under the hood and the dash. Again it just turned over but would not start, did this 2 more times, all in about 2 min. On the 4th try no flashing and it started fine. I was about 250 miles on that tank, more than 1/2 tank left, and did not suspect that water was an issue. Drove in to town, fueled it without turning off and drove the 200 plus miles home.
The next morning to move it had the same lights flashing and refused to start. Open the fuel filter drain just to be sure, only fuel came out. Turned key on again and the lights flashed again, still turns over but no run. On the third time it started, no flashing lights. Moved it and disconnect the trailer. It restarted the next several times. But continues to do it from time to time like this morning.
Have Checked: wiring for short that comes over the valve cover (main harness), other connectors to various sensors, fuel again, the chip on the inside fire wall, and read codes.

All wiring to them checked ok.
The lights flash rapidly about 12 or 14 times and then are off when done flashing and it never starts if they have flashed until I turn the key off and start over. Other than the first time it has not stalled while running.
I am very lost and need it to work correctly for work.

not working still
Changed the CPS with not luck. It is acting up more now. Still getting the flashing water in fuel with wait to start about 25 % of the time. Now they will flash up to 40 times when I turn the key on. Had it do something different, right after starting, within 1 min, it stalled and the same lights started flashing. This time they would not stop until I turned the key off. New codes too. these same one have come in about 10 times.

I think the 0606 is indication the PCM is going to die completly. I tried to drive it and for a while the fuel pedal had a very rough response. The RPM would jump from near 900 to 1700 and then to idle and back up with out moving my foot. If it is the PCM is this something only the dealer can program?

Before you go to the dealer look for chewed up wires under the hood, and try and remember if you had any smell of a electrical short? Maybe wires chaffed and are shorting out. I doubt it is it, but it doesn’t hurt to look. Next you might want to look at the connecters that plug into the PCM. See if they look burnt or maybe corroded. If that all fails, I would then go to the dealer, and see if they could try and flash and reprogram your PCM. If you had a tuner you would have your stock setting installed in the tuner and then you would be able to try to reprogram yourself but I’m guessing you don’t. The P1000 I have as a OBD II monitor status . Hope this helps and good luck.

Well I found that the chip is not a Ford product. Also if I push on it the engine will stall and sometimes the lights flash. I cleaned and looked for bad wires first and found none, but when I got to the chip it too looked good. So my guess is that it could be just the "superchips" connection to the PCM or the Chip itself is also bad.
So the question is can I drive to the dealer without the chip? I starts but I have not tried to take it on the road. With out the chip in but it stalls and is not safe to drive down the main roads to the dealer.

Just be sure to make sure the keys are not in the ignition when you pull the chip. If pushing on the chip is making the truck die or the lights flash, you either have a loose chip, or a chip problem. If you unplug or plug the chip in to the PCM with the keys in the ignition, you can fry the PCM. You should be fine removing the chip and then driving it. It will just feel like less power.
