302 runs rough

I replaced the crank in a 86 f150 302. It ran smoothly before. Was upside down in stand for 2 days. Now it runs like it is one tooth off. I took it down to the timing chain and the marks are in line. I installed new plugs, cap, rotor, wires. Still runs rough. What do I check next, and how, or what is wrong?

Check ignition timing and fuel- clogged filter, fuel pump issue or if it's efi- clogged fuel injectors. If it's injectors, BG products (no not baryy grant) makes an excellent fuel injection system & intake cleaner...typically used by dealerships...they have a website, located in Calif and have reps throughout the country....and will either advise you of where to buy or sell directly to you.
