Unhappy Can I put a newer 5.4 motor in my 99 f 250

Hi every one I am new to this...

My Question is can I put a newer motor in my 99 f250 SD? It has a 5.4L in it and I can Get my hands on a low km 03 5.4 motor. I have herd that they have differnt intakes on them. would I just be able to use the 03 intake in my truck? Also some said that my engine is a no EGR and the 03 is an EGR motor? The 03 is a 2v motor. Now I also can get my hands on a 2v 06 E350 motor, would this work?

Thanks for your time.
