F350 06 charging issues

Hey guys, I have had this problem in my 05 lease and my 06. We have the powerstroke and dual batteries but it doesn't like a lot of short stop and start. It seems if I do this about 5 or 6 times and park it for the night the batteries won't have enough left to start. The longer runs definitley help but come on. This shouldn't be happening and I am taking it to the shop on Monday, Any ideas? I am going to try the alternator test today but maybe it is just crappy batteries. Any advice would be appreciated.
