99 F-150 alarm system problems

Hi Guys, I'm hoping someone can help me out here. My father in law has a 99 F150 that is having weird electrical problems and he suspects they are related to the alarm. Here is his description of the problem -

This alarm system apparently is a factory system as I talked to the original owner and he said that when he bought the truck he did not know that it had an alarm system. It began to act up and he had it to the dealer in Laramie many times but they could not help him. He traded it after one year because of this problem. I bought it from the Chevy dealer in Laramie and had no idea that it was a problem but it began to act up about 8 years later.
The truck will lose its charge as the dome light is on constantly, the emergency flashers are on and a weak sound comes and goes in waves. The windows and locks do not function on automatic. The car will start if the battery has enough charge. I would be just as happy to know how to shut the alarm off. If all else fails, I will just have to permanently disable it.

Last time I drove his truck, I did notice the weird behavior as well. I noticed the interior lights seemed to fast blink on and off like they were attached to the emergency flashers. I could also hear an audible sound that corresponded to the lights blinking that sounded like the sound the flasher makes when the turn signal is on.

Check for water damage around the fuse box area and the GEM module mounted near the fuse box. Windshield leaks are a common problem with these trucks, and the water runs down in this area and causes all kinds of weird problems, since the GEM controls almost everything in the truck.
