FWIW......It would be VERY hard (if not impossible) to overfuel one of these engines with stock injectors (unless one had failed) since they are so small (especially compared to many of the large injectors available today) on stock programming.
I agree, I'm thinking one or more bad injectors as well. The only thing bugging me is it's just such a coincidence that after replacing the turbo that second time (it didn't do it after the first replacement although that one only lasted approx 400 miles before puking oil into the exhaust) this became so evident.........

Then there's the knock from the left side at operating temp.........

It is possible that you bent a rod slightly. I had #7 get bent from high rpm's. It went sideways about 1/8" and was hitting the crank throw. Drove it that way for about 3 weeks before being able to tear it down and took forever to find because the bend was so slight.

Well , It seems there is a high probability it is currently the EGR. The soot is pretty caked on there also, looked inside the intake and doesn't seem to be any dampness due to the fact looks like a bunch of powder inside there, well in the bottom atleast. And i do mean a bunch. If i figure out how to upload pictures ill put them up. *Crossing fingers* hopefully this is it. cleaning the intake may a little more time consuming. Again thanks for the heads up and definately post the findings.

After gathering my nurses(budlight) and doing a further altopsy, Using my scapel. My further analasys is that that SOB is dirty, took off the throttle elbow where the throttel plate normally is on the later 03 years. Mine doesn't have one fortunately, Although there was oil residue on the sleave and the dirt/soot whatever the hell it is. Its caked everywhere within the intake. Wish i came to this website earlier or I would have taken measures to aboid this problem. Albeit tho. Think there might be a chance for me to save this engine without having to gut it to pieces or what im currently thinking is that i may have to remove the intake manifold and headbutt the bumper a few hundred times. Or would a throttle body cleaner work for a diesel? Well im a jet engine mechanic, they use diesel aswell lol. used it on them.
