EGR Delete kit and warranty

does deleting the EGR cooler void your factory 100,000 mile warranty

I'm sure it could, but I would ask the dealer who will be doing any warranty work for you. Their answer is the one that matters.

Unless you break down out of town or Ford wants their engineer to inspect the truck prior to warranty work such as in a catastrophic failure. In either scenario you could be on your own.
