What I'd do is use the flywheel from the 352, and get the clutch for the correct year 352. Otherwise, there might be a size difference, but nothing huge enough to care about.
Was the 390 rebuilt already? If you can, get the 390 rebuilt and balanced, WITH the 352 flywheel on it. Less vibrations that way.

The 1965/67 F100/350 352 flywheel is the
same as the 1968/76 F100/350 360 flywheel (
C5AZ6375K) and uses an 11" clutch on a bolt circle diameter of 12 3/8"
This same flywheel was also used in 1965/67 Galaxie/LTD's with the 352.

The 390 flywheel (
C5AZ6375L) uses a 11 1/2" clutch on a 12 7/8" diameter bolt circle.
The same 390 flywheel was used on cars from 1965 thru 1971, F100/350's from 1968 thru 1976.
Either flywheel will work on a 352, 360, or 390.

The
original (1958/70) pilot bearing for all the FE engines was bronze:
B8AZ7600A = 1 7/8" O.D. / 11/16" I.D.
In 1971, Ford replaced the bronze bearing with a sealed roller bearing:
D1TZ7600A.
In 1978, Ford replaced
D1TZ7600A with
D8TZ7600A which is also a sealed roller bearing.
The truck in my signature still has its original 352 flywheel.
The original 352 engine was bored and stroked to a 390 in 1982 when the truck underwent a frame off restoration.
