you probably got water underneith one or more of the cops. Have you changed your plugs yet? Take out all of the cops, replace the plugs if you havn't recently. Inspect all of the boots, make sure there are not any burn marks, if there are replace, if not wipe them down with some silicon spray and place back in the hole. Never wash under the hood of a triton with the cops, you will have this problem most of the time.

On top of each spark plug there is the coil pack. Instead of the rotor type system from the older trucks your's is computer controled. So each plug has a pack. You more then likely got water around the boot and its grounding to the block not the plug, hense your problem. Trust me on this. I had this problem when I washed mine and when I had to change the block temp sensor. I got coolant all over the place and half the plug holes were filled with it. It took a shot of compressed air into each hole to clean them out. Pull the coil packs, I think you will need a 5mm socket to take the screw out and either stuff rags in there or if you have and air source blow them out. Also don't forget to dry the coil pack boots and add a little of that junk you put on your sparkplug boots. Here are a few pics of what I am talking about. A friend of mine had the same thing happen on his 5.4. Sounds like your motor is doing the same thing. He went through a rain puddle that was real long and deeper than he thought, check engine light came on, so I popped the hood, and sure enough there was evidence of water under the hood. plugged in an obd reader, and it read: cylinder six misfire. pulled the coil pack, and there was water sitting in the plug hole. The guys that have posted above me are right on. Good luck!
