F250 5.0 fuel delivery trouble

I have a 89 F250 4x4 that has an aparent delivery fuel problem. The truck has a new Jasper 5.0 EFI engine, Both fuel tanks are new as well as the fuel pumps. After the engine was installed it ran fine for about 6 months then the truck just dies while driving it (like it ran out of gas). This happens on both front and rear tanks. If the truck sets for awhile it will start fine. It will run all day setting still but will only make it about 10 or 15 miles before it stalls out.
My mechanic has run out of ideas besides the ECU. Could this be the root of the trouble. If so I am having trouble finding an exact part match. How important is it to match this exactly.

The OME unit is marked as:
U9E
E9TF-12A650-AP2A OR E9TP-12A650-AP2A
I cannot tell if the fouth letter is a F or a P, Looks more like a P.

Any help or ideas would be appreciated.

Thanks

I would guess at the fuel pump relay heating up. Someone else may have a better idea.

89? Does it have a high pressure pump on the frame rail under the driver side?

Yes it does have a third pump

Yes the truck does have a third pump. And that has also been replaced.

Sounds like that 3rd pump is faulty. Or its on it's way out.
