Also if I do have to swap the motor I would like to swap it with the 5.4. Are the blocks the same block or would I have too many issues to really worry about doing that?

Putting a 5.4 in place of your 4.6 is not a big problem.
Find a 99 to 03 5.4 drop it in.it will bolt right up to your tranny.
You will need to adjust the exhaust and have a custom tune for the computer.
I may be missing a couple miner things.
