Exhaust manifold air pipe removal?

If I completely eliminate and plug the air pipes that run from the exhaust manifolds on my 1996 F250, what kind of problems will that give me if any? When you swap to headers dont you have to eliminate these also?

I believe that is for your EGR. If you eliminate it you will get a check engine light, unless you do some custom tuning.
