Raybestos Quiet Stop Ceramic Pads?
The shims should be used, as they and the black stuff helps to keep the pads from squeeling. Put a little dab between the shim and the pad. (That is, unless they put something with the ceramic pads different than standard pads).

The shims have what appears to be a plastic film on one side. You pull it off and there's adhesive on it. I'm assuming you press that on the backing plate of the pad? Do I apply the black stuff to the non-adhesive side of the shim after placement onto the pad backing plate?
Here's a pic of the pads and shims. I laid one shim on one of the pads.

I wouldn't put anything between the pad and caliper piston. I suppose they use the self adhesive shims in place of using the quieting goo.
I have no idea what the black stuff is you mention. Is there any labeling? Open it and see if it's a lubricant as you suggested, or glue type stuff.
