I agree with Conanski. The AFR (165) / Cobra combo would be the largest head / intake port size I would run in a 5.0 truck that's driven daily. The stock mustang throttlebody would work well, but I would'nt go any larger than a 65mm with either setup. I'm doing a similar build for my 79;

90 mustang 5.0 HO intake, ported lower by Tom Moss. www.tmossporting.com Stock upper with the exception of increasing the throttle body opening to match a Ford Racing 65mm throttlebody.

Ported E7 heads, stock size valves. www.thumperoforangepark.com

Stock 90 mustang HO cam.

Ford Racing 1 5/8 shorty headers with single 3" exhaust and 70 series Flowmaster.

Everything else will be 90 mustang, computer etc.

wouldn't an HO intake ported with a 65mm throttle body essentially be a cobra intake?

No, a ported stock still does'nt flow as well as the Cobra, due to the Cobra's larger runner size. Porting the stock lower makes the flow more equal between runners. Some runners had sharp bends and did'nt flow as well as others. This way, breathing is improved without sacrificing any low rpm power.

Did all HO intakes have flow variations between ports? Or does it just depend on each intake individually?

It seems most of the stock mustang 5.0's did. The Cobra's, Explorers, and GT40s were more equal. Must be something to do with the staggered runner design.

All intakes will show some variation between runners. In general, EFI intakes are much better than carb'd intakes at balancing air flow on each cylinder, but some are better than others. The car intakes are compromised due to space restrictions in the engine bay, but the trucks have no such problem so I doubt they would show as much variation. The limitations of the factory car intakes are well documented, but not so much for the truck intakes. Oh to have a flow bench and engine dyno...
