I have been a big advocate of disabling the EGR Valve on '03, '04, and some '05 model years....and still am. I do not, however, recommend it on '06 / '07 MY. There have been many improvements to the EGR Valve strategy so I wouldn't do it until the little bugger mandates it.
The EGR Valve longevity can be enhanced by using high cetane fuel and/or using a quality fuel additive. The advent of USLD will also help the EGR Valve live longer.

I tried this past weekend because it wasn't supposed to but it did so I hooked it back up. it took probably 3 start/run/stop cycles before I got the light to stay out. I've got an 06 6.0 250 Lariat

I have disconnected mine on my '04 with great results...slightly better fuel mileage and much better turbo spool time. But to clarify the check engine light, I do not believe it has to do with model year. The light will come on if the truck is equipped with the California emissions package, all other trucks will throw 2 codes but no engine light will come on.

To Plug or Unplug that is the question?
Had some problems with my 04 f350, took it to dealership. Could not get it to spool up at all, black smoke, barely got it there.... Was not giving me any codes or check engine lights at all. They replaced the EGR removed and cleaned the Turbo. Its runs very good now. But now after you turn the truck off, the injectors sound like they are still firing for about 15-30 secs. Any one know why?

I ran mine disconnected and plugged into a spare for 20000 miles. I don't have any scientific way of proving anything, but it seemed to run much better at first and then grew worse over time untill I pulled the egr and cleaned it as well as the IAT (intake air temp sensor) and my truck seems to be happier back factory now. That was 10000 miles ago and I think I'll just pull mine and clean it occasionally. I think the computer even on the 03 like mine is smart enough to figure out something in the pressures is not right and try to compensate for it after a while.
