5.0 is lighter smaller and easier to wire up. but getting harder to find low mileage donors.
4.6 is easier to find lower milage motors. but normally more expensive. Some configurations will handle serious power, but probably not that lincoln one.
I still think the 5.0 HO package is hard to beat, you need an HO, mustang or mark vii motor.
If you want a newer motor that does not need rebuilt an exploder 5.0 is a great options with a cam swap they are good for 300 hp easy. Most use mustang computers, timing cover dizzy etc. but the explorer motors come with gt 40 or gt 40p iron heads and an intake that flows close to the cobra efi intake. And they come with a 65mm throttle body.

If you are talking DOHC mark engines from everything I have seen they are 280hp for '94s and 290 for the LSC's after '94. As said the wiring would not be fun, it would be easiest to incorporate the Lincoln cluster and ECM into the truck. For the time and money you could have a very nice crate 5.0L much easier.
