water leak driver side

have been wondering for a few months why their was a weird sour smell in my 2004 f150(only occasionally). last week after going to the car wash i went to vacuum the rugs. after removing the floor liners that are plastic(weathertech..awsome!!) i found that the driver side carpet was completely soaked. (and smelled). after it dried it rained a few days later(a couple of inches) and it was soaked again. i even removed the plastic cover over the wiring harness below the door jam and the cavity was flooded!! anyone else have this problem???? will they replace the carpet due to mold or other airborn problems due to the water??

thanks!!
