Question 91 E4OD Shift problem

I put an E4OD into my 78 F100. I'm having a bit of a problem with the way it shifts. When Im going slow (about 30-40mph) it shifts up and down alot (3rd. to 2nd.). If I don't turn off overdrive off it's much worse. So I keep it turned off unless I'm on the highway. I thought it was slipping at first till I kicked it down once when it happened to see if it was slipping or just downshifting. This also happens at highway speeds (overdrive to 3rd.). The faster I go the less it happens. I'm guessing the problem (or at least part of it) lies in the fact that the donor vehicle had a 3.55:1 rear end w/P235/75R15 tires. My truck has a 3.25:1 rear end w/31" tires. The difference in the gearing is so great that the speed sensor and throttle position sensor no longer match and the computer is really confused? Can anybody tell me if I'm close or what else I should look for? By the way... I also put the 351w with MFI, entire wiring harness, fuel tank and fuel lines into it along with the trans. When everything works fine this thing flies. Sooner or later I will be putting in 3.89:1 gears into the rear to bring the gear ratio back to the factory ratio the donor had. But I'm hopping a smaller spedo gear in the trans will help. Can anybody help? till then here's my project.
