how does the aux shaft line up?

The aux shaft doesn't care. The distributor rotor does. There is a .doc file listed on the FAQ at the top of this section with very detailed timing belt replacement.
Basically. put the cam to where the triangle is lined up with the middle pointer. Put the damper at TDC(before removing belt cover.. Heh). Put the aux shaft where the dist rotor points to #1 plug wire.
Install the belt, and let the tensioner spring loose. Tighten tensioner hold-down. Rotate engine 2X in normal direction BY HAND. Check both TDC & Cam pointers and dist position.
