I thought that if you had a truck with the 6.0L built before 9/29/03 that there was a recall released in Feb 2006 that would do away with the information put out by the exaust back pressure sensor. the recall is 06E17. I thought that there was such a big problem with this sensor that even though they leave the sensor in place with the recall the information from it is ignored and inferred by the other sensors instead.
I had this done on my truck with no end of problems afterward I got a good tech who went as far up the ford ladder as he had to only to be told to replace the sensor when he asked why because he was told it did nothing anymore he was told "ya but we never told you to take it out did we" he guessed that this was more of a smoke and mirrors thing to stop people from chipping the motors. Changed the sensor that is not suposed to do anything and all has been good for 2 years now.
Our trucks still use the EBP sensor. IIRC - The flash was to eliminate only the 2003's from using the EBP sensor since they had a lot of problems at that time and w/ that year model.

In the recall I don't believe the sensor itself is removed and if it is still in the truck and the wiring is still going to it, even though the information from it is not being used I guess it possible for it to still cause problems like you had.
In 2006 a new update eliminates the EBP sensor input to the computer for ONLY vehicles built BEFORE 9/23/03. The exhaust backpressure for these will now be inferred/calculated using other sensor signals. All vehicles newer than that will have a new EBP sensor that WILL be used in the computer!
I am not saying I am 100% sure, but I certainly believe this to be the correct representation.

I had the 'turbo sneeze' happen to my very low mileage early model '04. After a single incident, it threw the code and then started running perfectly again. I took it in to my local Ford dealer, and on inspection they found the EBP and connector were bad. Both were changed, and during the inspection they also found the CAC hose had a leak near the turbo, so that was also changed. Since that time no other issues, and that has been my only problem ever...but, with only about 5750 on the odo. at the time, I may have more issues arise.
It has been a near perfect truck for me...only had the 0515E reflash done, and it still runs circles around my last 3/4 ton 4x4, an '01 Dodge CTD. I drive it realistically, don't abuse it, and the only 'mod' I have done is to get rid of the stock muffler and replace it with a Walker BTM (sounds great, no drones, a tad better performance ...possibly a tad better mileage on the freeway..still checking that).

Glad you had success. I believe either a bad EBP sensor OR a plugged EBP hose causes quite a few problems that are hard to diagnose. When you change or clean the EGR valve, you are suppose to ALSO clean the EBP hose and the MAP sensor tube. If you don't, you risk getting bad signals. This is IF you find the EGR valve and intake dirty (which most do).
When you get enough data, give us a report on the Walker BTM.

I happened on this post because of my steady pedal surging. Or even WOT I can hear and feel the stumble. I will be headed to Ford after work to get the EGP sensor. Problem I see coming is getting that tube off to clean it out. Anybody have some advice?
