Cobra Supercharger fitment?

No, it won't fit a 5.4.
- the 4.6 and the 5.4 have two different deck heights, so any 4.6 manifold is a lot narrower.
- the Cobra 4.6 is a 4-valve engine... the intake ports are entirely different than a 2-valve 5.4 so it won't match up.
There are aftermarket considerations.... none of which wil be particularly friendly to longevity (the Cobra engine is built for the stress of supercharging - forged pictons and Manley H-beam rods, ARP fasterners, special cooling) of an otherwise-stock engine.
A better choice for a swap might be the Lightning engine... I missed what year your truck was but for previous-gen F150s it should be all but a bolt-in - and don't forget the special heavy duty Lightning tranny and driveshaft. There are entirely new Lightning engines available from Ford and several other sources.

Yup, and another good point is that the current Eaton supercharger isn't really a very good piece... it's very inefficient and makes a lot of heat.
And, I missed which forum this is, that's what I get for stopping by the side of the road to type in a quickie reply. In an older previous-gen F-150, it'd be fun to bolt in a Lightning engine (and, as you point out, the tranny, the processor, the MAF and intake, the exhaust, and all the other little things that make the Lightning such a good package - including a suspension). And, of course, then you have to take on servicing it yourself. There aren't too many dealers where you could pull into service with something so different from stock.
Of course, for this F-150, it's an unknown how you'd interface the electronics of the older engine with the new truck (the processor of which is an entirely new an incompatible design).
I think there are an additional couple of supercharger packages in the works for the F-150. I believe that SEMA this year will be a very good year for the F-150. I'm hoping to get there myself...

As far as I know, and I've being keeping an eye out, Whipple hasn't released their setup for the 2004/2005 5.4/3-valve yet. The website says the target release date is summer 2004 but an email I received from them in July said it wasn't quite ready yet. I believe the price will be in the $5k range for the complete package. if anyone here has more recent information, please post it.

I am a new owner (about 1 week) of a '04 F-150 XLT supercab w/5.4L.
Anyway, I also own an '03 Cobra for which I have ordered (and am waiting to arrive) a Whipple to replace the stock Eaton.
I am still not very familiar with the 5.4 yet, but the blower setup on the Cobra does not appear to be a simple swap to the 5.4L from what I have seen so far.
I would suggest looking for something specifically designed for this truck rather than adapting something else.
As far as Whipple goes, their sales department definitely has issues with customer support. Hope their tech department is better!
The blower was about $2800.
I can try to answer any questions you may have about the stock Cobra setup.
