Upgrading my '02 Ltd. Stereo System

I was hoping to upgrade my existing stereo system (6-disc cd player) with the JL Stealth box but because I have the 3rd seat with air I cannot do that.
Has anyone on here upgraded their original system and what did you do and about what did you pay? I want to keep the original system so I can still use the controls on my steering wheel so getting rid of it is not really an option.
