A couple of cylinders misfiring will not always set codes.
Misfiring cylinders can be seen in pending code data.
Mine had 2 cylinders misfiring, no codes and it did not hesitate on acceleration.
You probably still have 2 problems.
Find the misfires first which should be easy, then go after the hesitation.
Torque Pro ($5), an Android device and a bluetooth adapter (Amazon $22 - BAFX 34t5) will get you the pending data and PCM temp sensor readings.
Equivalents are available for Apple devices.
I was looking at the wiring diagrams for our 2003 and there is a cylinder head temp sensor and an intake air temp sensor input to the PCM used for engine control.

Usually getting hot is not a problem. I'm assuming when you say you have a new coil it included the boot/spring. The boots will probably cause misfire problems before the coils go bad. I change boots/springs with the plugs at 50k. Also, look for cracks in the coil housing. The only bad coil I have had was because the connector part had broken at the base where it meets the coil casing. You'll feel misfires more at idle and under load when going up hills.

While a novice at this, here is what I found merits a look in this situation:
The spring in the boot can get corroded. Remove boot and check/clean the spring.
The spark plug housing can acquire a lot of dirt, etc. which can contribute to a misfire. Blow them out with compressed air.
Plugs loosen and can cause misfire. Make sure they are tight. I torque them to 22 lbs.-ft.
