Ignition/Alternator issue

I have a 96 F150 that is built into a class 8 desert racer. I removed all of the stock wiring in the truck and installed a Fuel Air Spark Technology EFI 2.0 kit. The problem I am having is that the truck will not shut off when I have the green wire coming from the alternator connected to the run side of my kill switch. When the green wire is disconnected it works fine but the alternator is not charging. I believe I have all the starter solenoid wires hooked up correctly. Wondering if anyone has any thoughts on this.

Thanks,
