89-94 EFI systems the same?

I am getting ready to pull the 5.8/c6 out of my 89 F250 to put a diesel in it's place....I also have a 94 F250LD with a 5.8/E4OD and the trans is acting up.
What my questions are....are the computers interchangeable? What will happen if I use the 94 computer and put the C6 in the truck?

The PCM isn't going to like not being able to shift the transmission.

If you install the C6 use the '89 computer, pinouts are the same minus all the pins that go to the E4OD trans.

So, do I need to remove the pins for the E4OD from the 'puter harness?

No.. the computer will just ignore them.
