transmission issues

I have a 2005 F-350, Diesel, and recently had transmission rebuilt as it had a complete failure on side of highway.
I have now been driving for about a month, and just today, when slowing down to about 30 mph (50 kmh) I get the occasional clunk (quick shudder) when decelerating. would this be a torque converter issue? it was replaced and shop told me it was new.
I have also noticed on two occasions a hesitation in up shift at lower speeds.
any advice would be appreciated. thanks.

A torque converter isn't going to cause that. Get the codes read.
