06 F250 running rough
Alright so I have a 2006 F250 6.0 with 97,000 miles on it. No mods or tuners. Completely stock.
I just purchased the truck about 2 months ago and I started noticing that with in the first few minutes of driving down the road just under 2000 RPMs that it would run rough it was almost like the transmission slips but I don't think that is it. So while I was home for the holidays I decided to change my oil and change the fuel filters (Shell Rottella T-6 oil and motorcraft oil and fuel filters) well everything went fine with the oils change and I got the fuel filter up top on the motor changed but when I went to change the fuel filter underneath the truck I came to find that whoever owned the truck before had rounded the cap off making it impossible for me to get the fuel filter cap off. No biggie though I decided to just wait until I get back home take it to the dealer let them replace the cap so I can prevent any further damage. Well about 2 hours after the oil change and the attempted fuel filter change I jump on the highway to head back the truck seemed to be running noticeably more rough than usual. Now I notice the bump around 1500 RPMs and a few times while I'm cruising around 70-75 and 50-55 MPH. It also seems as if the truck is taking too long too shift and running to almost 4000 RPM before shifting and maybe boosting around 30. That's just what I can tell with stock gauges I don't have a scan gauge 2 but I plan on buying one. No check engine lights or anything like that is coming up on the dash. I've seen many people talk about similar problems as mine but didn't know why my symptoms would get noticeably worse in that short amount of time after the oil change. Any info would be greatly appreciated. This is my first diesel and I know enough about trucks to change my oil and do preventative maintenance. I may not have the most experience but if you need any additional info I'll do my best to answer your questions. Thank you

check the wires going to the EBP sensor, you may have bumped them when changing the upper fuel filter. Same for the EGR sensor, is just in front of the fuel bowl.
After the filter change, did you cycle the key at least 3 times? After a fuel filter change, you need to purge any air... just turn the key on, don't start the truck. Let the fuel pump run until it shuts off by itself and repeat.
