Bully Dog and 2000 7.3

I have a 2000 Ford Excursion with the 7.3 Powerstroke. I recently purchased a Bully Dog programmer and installed the performance program. I should note that the Bully Dog techs performed a firmware update on my device so it has the latests programs. After installation I receive an intermittent check engine light under moderate to heavy acceleration. Additionally, I get fairly heavy black smoke when accelerating in third and fourth gear. I should also note that I had larger wheels and tires (about 3" more in diameter than stock) installed at the same time.
The error codes I am getting are P1249 (waste gate fail) and P1000 (OBD-II Monitor testing incomplete).
My questions are I never had any issue with the waste gate prior to installing the program. How can I test the waste gate to see if I cooked it under acceleration with the program installed or if there is some other issue causing this error code?
My second question is regarding the speedometer and the shift points for the program / transmission. Are the shift points controlled by the perceived speed by the computer? The car feels like it is shifting early and I have recently installed larger wheels tires and have not yet had the speedometer adjusted.
