Factory sub question

We just bought our 06 Navigator and while we were driving today, I didn't feel like there was a lot of bass. I have a 06 Duramax with bose in it and felt like that had a lot better sound. So when we got home I did some looking and checked the 20A fuse for the sub and that was good so then I went in back to check the connections for the sub. Come to find out, there is no sub looks to me like a previous owner put in an aftermarket one and took it out when they sold it. The connector is still there with 4 wires and there is also a 4 ga ground wire for an aftermarket amp I'm guessing. So my question is, where is the factory amp? Is it mounted to the sub box that is missing? I have power to two wires for sure, didn't check the other wires though. Can I just buy a sub and box that was pulled from a different navigator and put it in and hope it works? What are my aftermarket options? I have been trying to find answers on the Internet without much luck. Thanks.

The sub amp is behind the interior panel above the left rear tire.

Here is the connector face.

I have an '05 Expy, assuming the sub and amp is the same, the sub amp is mounted on top of the sub enclosure. It should be easy to find a replacement, or even an aftermarket solution. Maybe you'll have more hits searching for a sub on '05-'06 Expedition rather than Navigator, the space inside the panel should be the same.

Thanks for the help. I'm having trouble trying to figure out how to wire up an aftermarket amp to the factory head unit. Any input on that? We have the Nav touchscreen with RSE.

I'm guessing this is the amp, judging by a quick Google search.

Wiring up an aftermarket sub would be much easier if you have access to a wiring diagram. If you do it should be pretty straight forward.

The module in the picture is the Liftgate Control Module. If the subwoofer enclosure is missing, the amp would be missing as well as it physically mounts directly to the sub enclosure. Wiring an aftermarket amp is not difficult, just need a diagram.

Try to look if the connector you have matches these diagrams.

This is the only plug I have that isn't being used.

That plug looks like it goes into the bottom of the amp. Turn the amp over and take a look.

That Delphi box is the Liftgate module, check the part number on Fordpart.com:

Official Ford Parts Site | Buy Motorcraft & OEM Ford Parts Online | FordParts.com

I see a couple of mislabeled listings on ebay though

The amplifier looks like this:

Thanks for all the help! I'm having a lot of trouble finding information on installing an aftermarket amp with a factory head unit. Anyone have a link to a thread on how to install an aftermarket amp with the factory nav? I'm guessing I just need a rca to speaker adapter, but would like to slice in where the factory sub goes if possible. I have a factory sub and enclosed coming from eBay, but I would like to put a better sub and amp in right away so I don't have to pull everything apart again. Either way I need to buy an amp I guess, the previous owner must've spliced into that plug at one time for some reason, is that all I need for the rca output?

I think that's why I'm getting confused.

From my factory service manual for 2005 ('06 should be the same), it seems that the Navigator has a different setup for the subwoofer. It shows it has a 6 channel amp under the audio unit inside the center console, which powers all 4 speakers plus a dual voice coil subwoofer, so there's no amplifier mounted on top of the subwoofer like the Expedition has. The connector has

Green - pin 1: Sub 1 +
Violet - pin 2: Sub 1 -

Black/Green - pin 3: Sub 2 +
Black/White - pin 4: Sub 2 -

The Expedition had an amp directly on the sub with a 10 pin connector where 6 pins were populated with wires.
