The wires are from the upfitter switches. Call your Ford Dealer about the brake controller, thats what I did and they said you did not need to change master cylinder when adding brake controller, but did need to have them program brake controller.(basically telling truck pcm to accept factory brake controller) yours may be totally different. Mine truck is a 2006 f250 4x4 v10. Mine came with towing package but no upfitter switches or brake controller, I added them after I bought truck used.

- and the other end of those convenient pass-through wires are in a similar bundle more or less above your emergency brake.

Just looked at my 2006 that has the factory TBC. There are two electrical connectors at the bottom of the master cyl. One at the end and one in the middle.
Please let us know what you find out.
I looked into this before I bought my 2006. I decided to just wait till I found one with the upfitter sw and the TBC.
Also, look at the donor truck, see how many connections are on its MC.

Now wait a minute. You're saying your trailer brakes were functioning as they should without swapping your master cylinder?

I did not swap master cylinder on mine because my dealer told me it was not needed, they just reflashed pcm and my controller works fine. That is what I was posting earlier,But I was not going to argue with anybody.I could only go by what Dealer told me and that my controller works great.

The factory TBC will work as a timed controller if there is a problem (like a missing sensor)... that does not get the complete benefit of an integrated controller though. The seamless stops in my own rig are so nice after putting up with the "ramp-up" controllers in company pickups.
How does the pressure bar read when you hit the pedal? When towing, I rarely input enough pressure to get more than 2 bars.
I guess the other sensor could just be an ABS thing. Have you tried to lock up your brakes with a trailer to see if it throws a TBC FAULT?
Mine actually worked before the SJB was flashed to enable the TBC... just poorly. It was like an on-off toggle.
Also, did you put an '08-10 TBC on an '06? Didn't the TBC and upfitter switches change sides in 2008 to bring the TBC to the driver's side?

They were changed after '07. I put '06 in my truck, I was afraid the later years may not fit. I did try throwing the trailer brakes on fully, no fault came through. I believe the most reading I received was 3 bars, and that was with me on the pedal pretty hard. Most times it was one or two bars.
