Sorry for the silence. I have pretty much given up on it being a simple fix at this point. I talked to the machine shop today about it and they said to just go ahead and put the truck together and get it towed down there and they'll figure it out. I'll report back when it's fixed. Thanks for all the support, guys.

Help! New 390 won't run under 2500 RPM
I chased a double misfire for MONTHS and was pulling my hair out because I wasn't getting anywhere.
Finally I tore the engine out and tore it apart. Looked at EVERY SINGLE PIECE (nuts bolts and EVERYTHING)
I found 2 weak valve springs that were allowing the valves to float.
Not that this is relevant to your problem, I'm just saying I know how your feeling.
(And check your valve springs )
