Long time forum member here. Ive been around since 2009 or so, not highly highly active but still checked in every now and then. I couldnt remember my password for the account and the email for it is now inactive so I just decided to make a new one.
Anyways! On to the question.
Ive recently picked up a 05 F250 6.0 and the box and cab seem to be out of alignment. At first it didn't bother me but my obsessiveness decided to kick in and now it bothers me majorly. Im just wondering what the fix is? Ive attached some photos and Im sorry for the poor quality, its night time and im using my phone. Im hoping maybe just the 2 mounts on the bed? The bed sits lower then the cab.

Welcome back.
My first question would be does your truck have a body lift installed? If so, that is probably the issue. The mounts (cab and bed) are either not torqued properly or are the wrong size. If it does not have a body lift, then a few other things need checking.
I have just the opposite with my fairly new to me 2009 stock height truck. The bed is higher than the cab. My situation would seem to be the usual after looking carefully at the truck.
The cab is connected to the frame with rubber mounts. These tend to disintegrate over time and because the weight of the cab sits on them, they compress and thus the cab ends up lower than the bed.
The bed is mounted rigidly to the frame with no rubber mounts to compress.
If your truck does not have a body lift, it's possible the cab rubber mounts were replaced. If they were OEM replacements, it's possible they were not torqued down properly (on my truck it is 76 lbs/ft). If they were aftermarket mounts, maybe they were not torqued down properly or maybe they are the wrong ones.
It is possible someone placed some sort of spacer between the frame and bed on yours to raise it slightly, but I sure don't see a reason to do it if everything is stock.
Look under your truck below the cab and you will see the rubber sandwiched mounts on the outside of the frame. Then look under the bed and see if it is mounted directly to the frame. If this is the case, then most likely I would think the cab mounts have been replaced, and I would check the torque.
For my truck I have a Daystar kit that I am going to install to fix my issue.

it appears that your bed has shifted on the frame. the 6 bolts that hold it down have some play in them so adjustments can be made. also the center of the bed is pushed forward that will pinch in the sides so the bed may appear not as wide as the cab. mine is all jacked up after removal and bed damage I repaired.
