Is this issue only relevant to the 4x4 trucks? I have a 4x2 and the description sounds like what I am experiencing....
Just checked under my truck and I have what looks like a 2 piece driveshaft. It has a hanger bearing in the middle, and a bellows of some sort on the shaft directly behind the hanger bearing. Can the shaft be pulled apart by the hanger bearing and greased?

I have a 2011 F150, 4x2 Super Crew, with less than 40k on it. And I notice it more at a low RPM, basically just higher than an idle, like going through a parking lot. Then the "Bump" happens. To me it feels like the transmission suddenly hits another hear "HARD".
It will also happen when driving, then coming to a complete stop, then releasing the brake pedal and applying pressure on the accelerator (gas pedal). Other than that, no vibrations, transmission is smooth as silk.

I'd recommend making an appointment at your dealership for diagnosis. While there, take your tech on a test drive so you can replicate what you're experiencing. Once you've had this checked out I'll be able to research some additional ways to help.

I have a 2010 F150 4x2 Supercab with the 2 piece drive shaft. Pulled the rear shaft out today, cleaned up the splines (under the black plastic accordion/boot), and lubed it with a pack of the white teflon grease. Reassembled, and road tested. Smooooooooth as butter now!! No slip/bump at all anymore!!! Happy camper!!!
