New user, help needed after engine fire and repairs

1988 full size Bronco with 302 and C6 auto trans.

Here's a thread I have on fullsizebronco.com, but I haven't got much help.

There was a small engine fire that looks like it started below the a/c evaporator (I think?) in the engine bay, my best guess is that a short in the wiring harness started it. I put it out by dumping water and coolant on it. I replaced 4 spark plug wires, all vacuum hoses and burnt wires, soldering in new sections of wire while carefully matching up colors and connectors. I also replaced the throttle cable and EGR valve with parts from the junkyard.

Now when I start it it runs rough, and has fuel smoke/rich smoke from the tail pipe. There's also a knocking sound. I've verified that the oil level is correct, and have tested spark at all spark plugs.

Any help is appreciated. I'm just not sure where to start.

frankly I would get another harness from the wrecking yard. should be the same harness from 87-90 if I recall. dumping water and such on it shouldn't have hurt it, although with exposed wires and such its possible that the ECU shorted out. might consider grabbing a replacement ecu from the wrecking yard.

This weekend I pulled the upper plenum to check fuel injector wiring. It looked fine, but I noticed the throttle position sensor had messed up and exposed wires. So I cut and soldered in new wire. Put everything back (new gaskets), and now it won't start at all. I must have forgotten something, I dunno, but I'll look over it again this week and probably hit up the junk yard this weekend if I can't make any progress.

It's running great now. I had knocked one of the spark wires loose when reinstalling the plenum. So it looks like that throttle position sensor is what was making it run rough. I'm pretty happy right now.
